I do know that I regularly do #1 damage in PVP, but that's because I can tab dot people with Incen Missle and use Therm Detonator/DfA on tightly packed groups. Not sure how to optimize it for PVE though, especially given the high amounts of CC that need to be done.

In PvE my damage rotation is as follows at the moment:

Thermal Sensor Override > Fusion Missile > Incendiary Missile (2 free casts)
Thermal Detonator
Rail Shot
Unload
Power Shot

Obviously use Rail Shot whenever Particle Accelerator procs. I try to refresh Incendiary Missile when it drops, but it does cost a lot of heat and since I raid with a Pyro Powertech as well the boss is always burning so I don't make it my top priority if I know it will put me in a bad spot heatwise. I use Thermal Sensor Override whenever the cooldown resets to refresh Incendiary (lately using Fusion Missile > Incendiary since you get them both for free with TSO).

In PvP a really good combo is to put incendiary missile on a target, then thermal detonator. Cast Power Shot, and immediately hit Rail Shot. The delayed damage from the detonator will hit at the same time as Power Shot and Rail Shot creating a huge spike of burst, capable of catching most people by surprise. It's also your best chance to take out a healer on your own.

I'm not convinced that avoiding Thermal Detonator is worth it for Merc Pyro. I can see it makes sense for Powertechs as they can pick up a bunch of other DPS increasing talents by avoiding it, but all we get is reduced pushback on Power Shot, which really is a situational skill in PvE (since hopefully, you shouldn't be the focus of any bosses). I also think that Automated Defenses is a big help for heat management for Pyro, effectively taking the TSO cooldown down to around 35-40 seconds for me.
